How to search tRNA genes

tRNA Sifter under the Search menu allows you to find tRNA genes in the GtRNAdb. Search options are not required to allow unlimited searching. Available options include:

  • Domain - phylogentic domains
  • Clade - genomic clade name
  • Genome - Full or partial species name
  • Chromosome/Scaffold - chromosome, scaffold, or contig name where tRNA genes are located
  • Amino acid (anticodon) - Isotype or anticodon of tRNA genes
  • Maximum score - maximum tRNAscan-SE bit score of tRNA genes
  • Minimum score - minimum tRNAscan-SE bit score of tRNA genes
  • Number of introns in each tRNA
  • Maximum number of base pair mismatches in canonical tRNA secondary structure
  • Minimum number of base pair mismatches in canonical tRNA secondary structure
  • Existence of 3'end CCA

tRNA gene search

Upon completion, links for tab-delimited annotations and FASTA file of search results are available for download. If search results include 30 or fewer tRNAs, a table of the tRNA genes will be displayed automatically. Otherwise, a confirmation will be needed for result display as the list may be long. At the result table, you can click on the link of the genome name or genome ID to launch the tRNA summary page for the corresponding genome. Alternatively, you can click on the link of the GtRNAdb Gene Symbol to launch to the corresponding gene detailed page to explore more details.
